Sounds like you need a line driver for your PCs outputs.
so i had a 2006 Civic EX and i had my carpc installed.. i used the factory amp that comes with the car 350 watts and everything worked perfect, i was able to turn it up loud as i could with stock radio...
but now i own a 2008 civic SI and i was going to install it.. but when i went to test the audio, it was so quiet and i couldnt get it louder...
these cars have the same factory amp and i wired it the same way... any ideas?

? its the exact same as my old setup? only thing i can think of is... did i have the radio turned down before which actually turned the amp down?
Are you saying you wired your output directly into the amp or into the headunit, then to the amp? If you are going into the head unit then it's volume would control your overall output level. If you are somehow going into the amp, it could look and seem the same but may have a different factory set input gain. Factory amps will not have adjustable input gains typically so you would have to feed it more signal via a line driver.
To troubleshoot properly start at the source and work your way through the signal flow. grab some computer speakers and power them with an extension cable, feeding them with the pc's sound output. Is the sound a normal volume? If so then try sending an ipod or walkman's output into the car's sound system, how does that sound. This way you're finding out if your are sending enough signal from the computer or if its something after that connection that is causing the problem.
