- you can't go direct fom pc to speakers, you need an amp in between.

- you can choose to have it play though the front stero speakers, be distributed to all speakers, or be surround processed to all speakers

so is a 5.1 setup the best ?

Depends what you want.

Also say I have two amps in the trunk one for the front and back speakers and the other for the sub(s) then I have to run speaker wire right next to the power wire that is going to the trunk or no, is there a way to avoid that.

Run the speaker wire down one side of the car and the power down the other is an easy solution.

yea but you need to run speaker wire on both sides for the speakers on both sides

No you don't, run down one side the go across to the other side at the end. However I wouldn't be worried about speaker and power wire being close together, Is you're going to get any cable induce interference it'll most likely be via any RCA cables.

If I split the signal from the pc twice to connect to four speakers then I will get poor sound quality

If you have good products, and correctly set the amp gains you will not experience any difference is SQ. However there's no guarentee.
