with the correct interface, it should work like you described
I have a 2007 ford mustang with a shaker 500 system. Okay so after some gathering of data here is what I think will happen.
Stock amps will power the two subs like usual.
I will convert my 3.5 jack to rca cables and run them into my 4 channel amp (200 watts)
Run speaker wires from the amp to the stock radio harness.
50w per speaker seems to be okay from what I've read just as long as you don't crank it to the max. I will be purchasing new speakers in the future though and running my own speaker wires to the.
This should do the trick correct?

One last thing. Say I get a 4 channel amp but it's over 200 watts. Is there a way to restrict the amount of watts going to each speaker? Is this something that would be on the amp or would I need some kind of resistor?
just set your gains correctly and you'll be fine. Actually more power is better as a general rule of thumb. it give you something called 'headroom'... AS LONG AS YOU SET YOUR GAINS CORRECTLY :-)

The main downside would be fairly hypothetical, but could happen. here it is: CarPC pulls too much power causing wires to overheat, melt the covering, short out, blow up the battery, set the car on fire.Sure there are safeties in place, like fuses... but could happen. More than likely, you'll just pop a fuse.
Just do it right and run a new wire for your CarPC, with it's own separate fuse, etc. It'll be better in the end.
Okay I already ran a new wire to the trunk for the amp I just didn't feel like getting dirty again if I didn't need to. I was going to run a new line anyways I don't like to half *** stuff really. Even when I do I just end up going back and redoing it the correct way.
Another question
I know I'm asking a lot of questions and I thank you guys for all the help.
If I get a 2 channel amp 200w I could wire the left 2 speakers and the right two speakers and run them to the amp right? That would in theory push 50w per speaker if they all see equal amounts. Or will the amp just push 100 to the left and 100 to the right and who ever gets it gets it? What would be the best way of doing it? It's hard to find 200w 4 channel amps.
