Why not route the output of the carputer to the HU? I did that and as a bonus I get spped sensitive volume control. I have a GM so you have to get an adapter for the AUX input... got mine from PIE. Works great. Good luck.
My wife MUST have AM radio in the family SUV (which is where I am installing the carputer). Since I can not find a am/fm tuner card (I can find fm but no am), I am thinking about keeping the stock radio and running that into the sound card input. This will work, but it will be a hassle since I was planning on mounting the 7" touchscreen where the stock headunit is.
Or, (instead of going from the headuni into the sound card) I could have an A/B switch to connect either the headunit to the speakers or the carputer amplifiers to the speakers.

Al - I have the computer hooked up to the AUX in on the HU [which is made for CD changers] so when I press the CD button on my GM HU I get the slot loaded CD and pressing it a second time gets me the AUX input [and thus the Carputer] To access AM I press the AM button and for FM I press the FM button. Works great as I said, and I get speed sensitive volume control. Only thing you need to make sure of is to balance the output of the Carputer so that changing sources doesn't change volume levels. Nooooooo.....If I were using the HU to power my system your suggestions would be valid, but I am NOT. I have the carputer sound card going into seperate amplifiers, not the HU, thats why I must run the HU INTO the carputer to get am/fm, or use the A/B speaker selector method mentioned in the origial post.

The problem with connecting my stock HU to the amps is that the HU only has speaker level outputs, not line level (my amps need line level input). Yes, you can get a speaker to line level converter, but that would be yet another connection and quality degrader.
It is ALOT more direct going straight from carputer into the amps, verses going from carputer to headunit, to line level converter to amps. In my case, 1' of signal wire verses 20'.
Maybe the quality degredation would be minimul?
