Although I am happy with my Audigy NX, it is a shame that the Line In and Mic In share the same input
Is there anyway I can use the onboard Mic Input while still being able to use the external Audigy NX?

You can use the onboard mic input. Just make sure the program you are using it has it's settings to use that sound source. You can also choose in windows what sound card is used for input and output. Check the sounds control panel. There should be a drop down menu. I'm not sure if you can use two simultaniously, though.
