use the LogicSupply adapters. you shouldn't have to change anything on the CF card, just plug it in and boot up.
I'm using an old SBC with a built in CF slot. I'm booting 98lite off a 512mb twinmos 140x CF card, which takes ~8-9s to load without any tweaking
I've had no real issues with the setup, besides the fact that the read speed is about 5MB/s (in win98 with nothing else running). Twinmos claimed their 140x cards read at ~21MB/s, so I'm guessing there's something with the onboard CF slot slowing down the read time.
Would buying a CF->IDE adapter for ~$10 on ebay improve read speed? and would I just be able to use the adapter, and use the same win98 install without having to modify much?

It'd cost like half as much as the logic supply one, and is smaller

I haven't used those. I've used two, one of them being from LogicSupply. It was slightly faster and I've read of bad experiences with the eBay ones. It's up to you...
