There is a store local to me: Altex Electronics. They have all that sorts of stuff.
For online, there is Mouser and Digikey. For local, I suggest a locally-owned electronics shop.
I am wiring a bunch of jumpers and switches to the back panel of my ampie case and am trying to find where a good place is to buy a handful of the plastic connectors that attach to the motherboard header pins. I would also need the crimp/solder pins that are placed (housed) inside these connectors. I have found some 2-pin fan-type connectors but they are too big and only good for fan header-type connections.

I have found pre-made, 2-wire connections like this but they are charging like $5 for it. I just want to make my own cables but am having a tough time finding a good source.
I use these connectors quite often, they're moderately cheap (about 50 cents per 2-pin connector, including housing and pins) - but you do (sort of) need the crimping tool, which is about $11. You can crimp with pliers if you want to save money, but I think it's worth getting the right tool if you're going to be doing very many.

Try a local computer shop tossing out old PC cases, that is how I got mine. Ripped em out of older PC cases.
