When playing with Lilliput same way, I realized setting anything else but 72Hz refresh rate causes similar behaviour like you observe. You might try some different frequencies to see if it helps.
Sometimes my screen shows that it has the 800x480 resolution but stretches the image pushing 21 pixels off the right side of the screen. This looses the one to one pixel aspect horizontally. To fix it I have to change the resolution to something else than switch back to 800x480, and/or do the auto detect on the xenarc untill it displays correctly. I have the epia mii and a pny geforce mx4000 card on a right angle riser card with the recent settings from xenarc's website. Has anyone else ever had this problem?

mine has done something similar once, though it didn't look like it streched it, the image simply was shifted a bit to the right so a bit on the right side of the screen was pushed off the screen and there was an unused part of the screen on the left, I just did an auto detect to fix it the time it did it.
