If it won't turn on, check the jumpers on the power supply and then make sure you have the polarity correct on the power switch jumper wire that goes from the power supply to the motherboard header.
Cant get this thing to turn on. Just the motherboard LED flashes once when its first connected and thats it! I dont get it, I think I wired something incorrectly. Components were replaced with the same ones that were there before, m2-atx power source and a Intel Atom D945GCLF2 motherboard. Here are up close pics if anyone can spot my error, any help is greatly appreciated

Not sure if I follow. Which one is the connector at the head of the motherboard?
Also which floppy drive plug are you referring to?
I corrected myself i saw the 4 pin connector near the cd audio plug at first i thought it was the floppy power connector plugged into mainboard
Tried both. Like I said it was working fine until I shorted something out. So I replaced motherboard and no results so I replaced the power supply. Both new. Just don't know how to get exactly wire it up now. All the installation guides I find are for other motherboards.
is it me or are wires from the ATX connectors missing?

I think CHRIS350 has nailed it! too many cables missing on both 20pin plugs from psu to motherboard. Seem to be missing 2x 12v(yellow) cables on the end of both plugs and a 5v(red) cable on the other side of plugs as well as 2-3 negative(black) cables. Perhaps try using your old 20pin atx cable from old psu? Or at least compare the 2 of them to see if there's much difference. When i look at my m2 atx 20pin plug, there is only 1 cable missing( not sure of pin number).
Given that the m2 atx cables are fine then perhaps try these 2 options.
1: On the PSU, swap the ACC+ and the B+(12v) cables and try boot.
2:On the PSU, disconnect ACC+ and the Power switch on jumper cable. Get a thin piece of cable or wire and join both ends to the end of the Power on jumper cable for a second and remove. system should power up.
Pcmoto, i removed the jumper, which was on position B, and switched the Ace and 12v cables, and it started right up! But what does this mean now? Will it still automotive when the car turns on and hibernate when the car shuts off? I'm not sure what this means now that I made those changes.
