Just to come back to this issue. Could you not just make the external app control bar appear for all external apps and force it to stay on screen until the X is pressed?
2.3.3 should be able to handle fullscreened apps that basically sieze your graphics adapter for themselves. If you are running an app this way (not inside a maximized window) then no, there's no way to make the external app control bar show up.
On your GPS question, have you tried setting up your GPS app in Settings>GPS? If you do this M/E should embed your GPS program, eliminating the toolbar overlay. Otherwise, no, there's no way to change the size / shape of that toolbar.

I am using the latest version 2.3.5. The app thats causing problems is a java application. Enginuity. It doesnt seem to show the little bar with the cross at all. And when i exit it there is nothing there.
java apps don't use the same windowing libraries which is most likely what's causing your grief here. That or it's rendering windows through a graphics library like OpenGL / DirectDraw, in which case you're screwed. Have you tried creating a batch file to launch the app?
