Hello, I am good with electronics, but know nothing about cars. Where would I connect up the power and ignition wires from a M3-ATX power supply to a Saturn ion 03? I know there is a fuse panel just below the radio, would I somehow connect the power to a spare fuse?

no. power should be connected directly to the battery.
Run a big enough wire for your setup directly from the m3-atx to the battery.
For ign, you can use any available.
The battery is in the trunk though, it would be much easier if there was some other wires I could run it off of
