Based on the thread title, you're not using Explorer as a shell.
What you need to do is put an entry in HKCU\Software\Microsoft\Windows\CurrentVersion\Run
It should be a String Value.
The name should be the name of the application and the value should be the command line that is needed to run the app.
Bear in mind that any long filenames need to be enclosed in quotes with any parameters outside the quote.
I've got an entry for steam and the value is "c:\program files\valve\steam\steam.exe" -silent
