that's all,, i will put the carputer in the glovebox and place the screen on top of the dash board. (i will keep the current head unit to make volume control easier and installation easier (no need to run any wire to the trunk)
am i missing something ? also,, is there any risk of frying the MB or other hardwares with this config ? any idea about prevention of excess heat ?

IMO 2.5" HDDs are overated, go for a cheaper, faster, and bigger capacity 3.5" =P

and buying the Cubid 3688B just to use an OPUS is a waste of money, it comes with a 60+ watt psu and requires slim hdd and optical.

As to fitting in a mini ATX I dont know that, I am planning on fabricating my own case so didnt think of that.
As for padding, I dont buy all that. Look at what MP3 players can go through (granted they are made to have some padding) but is your CarPC every going to be going through conditions near that bad.... if so you either wont be alive to hear it skip, or you will be pinching yourself to see if your alive, which doesnt require music =P
