It all depends on the program I would think. If you were doing an OS install (eg. WinXP or 2K), then you could do that via an unattended install.
For other software, I'm sure you could setup some kind of script that would accomplish what you're after.

Assuming you have a pre-SP2 version of O2K3, then slipstream it. When you create a SP2 slipstreamed copy you can stuff in the CD-Key ahead of time.
