Depends on what you want and what you build. A second battery only matters if your alternator can charge it back up while all the rest of the stuff is being used while you drive. I see no need to the second battery, other opinions vary.

1 powers the sirens in the trunk only, 1 powers the sirens in the cabin and acts a secondary backup for the alarm. 3rd acts as yet another backup battery for the alarm.

All are fairly small. They're only there in case the main car battery gets cut off from the rest of the car. if for some reason that happens all my sirens(Alot) Will last for a good while. Sure it wont stop all thieves, but it will stop damn near alot of them when 130dB pierces their ears from every corner of my car.

thinking about using a strobe/blinding light as well.

Geez, what about nerve gas while you're at it.

Anyways, is the entire system custom designed or did you add onto an after market alarm system?

I know I'm off topic, but I think we've answered the battery question.

    modified/addons to a commercial Viper 5900.

Considering I have a couple grand worth of hardware in the car, and I'm known to ferry expensive switches/routers I can justify the alarm. Nerve gas, if only I was allowed.
