Are you sure that the accessory line from the truck is connected properly? Have you checked all voltages with a multimeter?
Also, try reversing the ACPI power switch on the mobo. Sometimes this makes a difference.
I have the Intel Atom dr2gly2 or something like that and a m2atx! I had everything working on my bench then I installed it in my truck. I can not get the motherboard to turn on, or the accesories attached (fan, screen). Where the motherboard is plugged in from the power supply the green led is lit, but nothing happens after that!
Anyone have any ideas?

I just checked all my power( including power going to my relay for my swicthed 12) it is at 12.58-12.66 with the truck off! The m2-atx also was 12.58!
I dont know what the ACPI switch is, or where it is but im trying to figure that out now!

on the bottom right corner of the fan, is it that tan thing, and if so, so I need to just unplug it and move it over?
ACPI is what normally hooks up to the button on your PC that turns it on and off. You need to connect that to the M2 so that the M2 signals the mobo to start up when it receives power on the accessory line.
If you have power on both the normal 12v AND the switched 12v, the M2 will NOT signal your mobo to start. It only knows if your car has started by monitoring the switched 12v. When it senses 12v on the switched line, it signals the ACPI line to emulate a PC power button press. When the 12v goes away, it simulates another button press and the PC shuts down.
READ YOUR MANUAL to find out where the ACPI header pins are. I don't own an Atom, so I don't know where they are.

So I tried reporting back on here yesterday but I hot a runtime error 500. But bugbyte you were right. I had the cable with me and everything, but when I moved it from my bench to my truck I didnt put it on. haha guess I should know how to do all that kinda stuff but none the less my very first truckputer is no up and running and I couldnt be happier!
