Have you checked the polarity of the on/off switch from the Opus to the motherboard?
I have my Opus power supply set up to control the startup/shutdown of the PC with the ignition input line.
Occasionally instead of shutting down the computer the PC will reboot and then of course it just stays running.
Any thoughts on what would cause this?

Yep.
I'd say it is about 1 in 8 times that it reboots. All other times it shuts down normally.
Have you checked the logs to see what's going on?

have you also checked your BIOS options, and made sure the "Power on after power fail" option is turned off? sometimes that will cause this. another thing that could cause this is if you have your wiring messed up going into the OPUS. Make sure your 3x red wires are plugged into your accessory line. I know you said it is plugged into your ignition line...
