PC Not shutting down (m1-atx or my VIA MII board?)

Okay so this is it in a nutshell:

a few months ago my M1 blew out for some strange reason and the guys at minibox were so kind as to replace it under warranty. Back then, I had a regular winxp pro install and only had a few minor bugs (sometimes it wouldn't shutdown and I'd have to flick the ignition off and on a few times to get it to shutdown)

After 2 months of experimenting with Nlite (oh gawd what a task) to get it where i'm content... i go to install it in the car with my new M1 and now it doesn't shutdown at all. I have to manually shutdown in windows (and it still leaves the 5v rail on as indicated by my USB hub.

How can I test which it is? THe VIA MII board or the M1?
