OK, I'll try to answer your questions...
...first of all there are two ways to skin a program in road runner (please Guino, if you read this post help me if I say something wrong ):
1. make the skin of a program and embed it in a clean road runner skin;
2. make a clean skin for a program and embed it in a Road Runner skin with program's controls.
...and 3. combine the previous two .

In the first case you have a skin coded in the program' s native code, you can use it when you want to use the program both in Road Runner and as a stand alone program (this is the case of my GaroNav skin);
In the second case you have really to do two skins, the first clean (without controls, indicators, etc..) in the program's native code and the second in RoadRunner code which embeds the program in a smaller window and all the controls in the borders, you can use this way when the program is able to accept commands and you want to put on the same skin program's and Road Runner's controls (Play, Volume, Track's name, etc..), (this is what I want to do with Garonav and MapMonkey soon ).

Said that I think your problems don't concern CrystalBlue skin, so you should a specific thread or (if it doesn't exist yet) start a new one.
I'll be happy to help you, and on the other hand you could find more help from people more expert on this subject than me and be useful for anyone is searching about the same problem...

It depends on that program (which I don't know ) should ask to somebody else who knows that program.. (or wait I'll finish all the skins, study that program and make, if possible, the skin... ....in a few years )
