What do you mean they are way off?
The only way they can be out is if you are saving in 800x600 but the skin is working in 848 x 480 (or whatever that format is) or vice versa.
Finally getting into Photoshop (CS3), working with Robby's BMW E36 skin, and made changes applying the menu_up/down/off etc. All thats really changed is the labels on the buttons, nothing moved.
I save the changes to JPEG, but when i open them in skin editor (i just replace the other jpegs) the labels/buttons etc. are way off where they should be.
Whats the best way to save the jpegs? rarther than re-editing and moving everything around in SE.

I havnt made any changes to the skin file.
All im doing is opening the PSD in photoshop using 'save as' and selecting the JPEG file format, then another dialog pops up like this:

What are the original files? 800x480?, if so you have to make your changes in CS3 with that format. When you finished, change the image size to 800x600, save as jpg. Do not save the PSD's at this image size.
