At first glance I dont think it has to do with the amount of air-flow available because of the collateral effect to your interior speakers.

Im 100% sure there are no wires around the trunk lid.

The only reason I think its air flow related it because having the trunk lid open with plenty of air flow, works perfectly, absoloutly no problems. After I close it, the sounds begins to get distorted...

As for the air intake hole on the sub box, most boxes have them, its a small hold on the side to let air either in or out...
