I'm not completely sure if I've got this figured out, but I'll give it a shot.
You've got three min-jacks, one is Front left/right, one is rear left/right, other is sub/centre.
First, you have to make sure that your Y-splitter is stereo, and not mono. Second, you have to make sure that you're connecting the sub output to the amp, and not the centre channel output. It's just like a left/right stereo connector, except instead of a right and left channel, you've got a sub and a centre channel.
If it's not working, try connecting the other half of the Y to the amp instead.
Also, try using a DVD with 5.1 as your reference.
