This is almost like the "how should I mount my hard drive" question. For most people it's really a non-issue and any standard cooling setup will typically be fine.
In the 5+ years I've been building and using carputers I've never had any over-heating issues. Not even in LA summers. A decent place to keep the PC is in the trunk. It's usually cleaner than the cabin and natrually cooler. Depending on your setup (CPU, GPU, OC/UC, case size) you may not even need more than a CPU fan and a decent path for hot air to escape. My current setup has one 92mm fan blowing air in from the front/bottom of the case and another 92mm "blow hole" near the back of the case nearly on top of the CPU heat sink with speed pot (no actual fan
on the HS, though). And really, even that may be a bit redundent for my senerio but I don't mind.
