Sound only coming from one port of the sound card.
I failed to realize this until just now, but there are 3 ports to the sound adapter on my motherboard and only 1 is working. I have the M10000 motherboard, using the onboard sound and it's the middle port that's providing sound right now. The top port doesn't do anything and the bottom port for the subwoofer isn't doing anything. I have the sound set up for 5.1 in the Control Panel of Windows.

What's the source for the audio? Is it just stereo (i.e., front left and front right)?

Well the M10000 has 3 ports, a stereo front, a stereo rear, and a microphone. So that's left/right for front, left/right for rear, and the microphone can be changed to a subwoofer.
I'm sending audio out of the 2 stereo jacks into a 4 channel amp, and out of the mono jack to a mono amp for the sub.

You have to install the soundcard drivers after that you will be able to enable 5.1 compatibility on the property tab of your soundcard properties

UWAHHHHHH? Where do I find the soundcard properties? In the system tray? I thought I did install the drivers for the motherboard, almost positive I did. I'll check for that properties tab and see if I can change it. Thanks.

I believe it will be sub and centre channel. Remember it's a 5.1 configuration coming from the OB AC 97 codec, not 4.1

You'll have to grab the sub portion of that output and leave the centre channel behind if you're not intending to use the centre channel.

I read other threads where they're talking about line converters, and the center/subwoofer splitting, and power issues. Can I even do what I'm trying to do with what I have?

I believe you're still on the right track. Remember that each of one of those MB outs has 2 signals in it. Your taking each of those outs and sending them to their respective places on the 4 ch amp - front L/R and Rear L/R. The 3rd out having the centre and sub signals will have to be distinguished/separted. Meaning you have to find the sub signal from that 2 signal line and send it to the sub amp. The centre channel signal will just not be utilized - right? And that's OK. As far as determining which is sub signal and which is centre signal from that line. I think I'd have to experiment with the amp output to determine if the input signal is full range (centre) or low(sub). You won't kill the sub speaker if the centre channel signal was sent through if the volume isn't cranked up. You're doing it right so far. Don't doubt yourself.

I looked everywhere for a GUI to configure the sound card, it doesn't exist. All I have is the sound option in the Control Panel and I have the sound set to 5.1 there. That obviously isn't working. But when I opened the volume settings, and went into advanced, I enabled the Smart 5.1 Surround and my sub thumped for a half second. But when playing music, no thump. I turn the Smart 5.1 on and off and it thumps again, but it won't actually thump for music.
The amp gain is up, the remote bass knob is up, the subwoofer volume in the computer is up, and the bass in Road Runner is up. Still no bass. But when I remove the 1/8 adapter from the mic slot of the computer sound port, the sub thumps as the plug is exiting and entering. Not thumps, but makes thumping noises. This is all while music is not playing.

Oh Boy, you are almost there. Pulling the plug out and getting some sound on the way out is the key. Odd's are you probably have the centre channel turned do on Rf and on the control panel. You could try turning it up and putting the plug back in and just give that a try on spec before the next move ..... but not really necessary. You remember how you differentiated the the front left from the front right and the same for the rear. Well it was a 50/50 chance that you were going to get the sub instead of the centre side of that plug. When you pulled it out the one band on that plug providing the sub sound crossed the correct terminals in the jack, which is a good sign. It's just a matter of switching to the other output from that mic out. That should do it.

Well when I pull the plug out, I'm not exactly getting sound, just scratchy thumps as if the sub is agitated. I realized this morning that is a mono port and I'm using a stereo 1/8 plug for now, but that shouldn't matter, right? I'll pick up a mono after I get it working.
But I didn't split the sound coming from the mono port into sub/center, I just filtered it all into the amp and used the LP crossover frequency to just get the lows to the sub. Sorry, just having trouble understanding the last part about switching to the other output on the mic out. You mean splitting it, or in the software somewhere?

Check out how to enable 5.1 on al epia m-serie
Now to set up je speakers and not blowing up your soundcard.
Your front rear en center speaker dont need to be preamped you can connect them to you amplifier. But if you use the center connector and the sub connector you have to preamp them.
I used a 5.1 amplifier connected the front and rear speaker connectors on that amplifier and used the center and sub connectors on the amp to pre amb those signals. The outputs of the sub en de center speakers those where connected to two mono blocks.
