M2 atx possible problem

im having a problem with my INTEL board , when i run it inside off its ac supply if goes into sby and the processor fan turn off but when i run it off the M2 dc supply it goes into sby ok but the processor fan keeps running, short of shutting the fan off with a relay ,has anybody got any thoughts on why this would happen on the dc supply, hope i havent stuffed the M2.
