The blue thing is a 10nF and the two diodes are 1n914B
The 1N5822 causes my EPIA 12 volt section to go from 11.8V to 13.4V. Is it facing the right way in the schematic? Should the colorband be facing down to 12V for Mobo?

in5822 is in fine position ... i feel its your LM2587-adj .. check for isolation ..
isolates all chips..

All chips are fine against the heatsinks. And I replaced the two 1N914B, plus the 79L12, still nothing.
When I add the 1N5822 it makes my output goto 14.4. Without it, it stays around 12V.
Attached is the layout with some of the voltages to see if you can see anything fishy going on..
****New picture is posted up, to show the two errors I'm finding.****
Edit: Picture removed

Do you have any idea why the - part of the board isn't working either?
Edit: Bad diode, bad 12 negative chip

What do you mean the '-' part of the board? The voltages at the 2587T and the 1084 look fine to me.

The '-' (negative side), like the -12 and -5 lines. (Except I don't need -5, so I didn't install it).
I'm getting nothing for -12 volts.
And it looks like the national chips are working, it's just when I add the 1N5822, it changes my 12 volt (for the EPIA) line to 14.4. (as you can see in the first picture I posted with voltages on them). Before the diode is 12 volts, and same with before the 1N4007 is 12 volts. And Yes, they are in the right dirrection as per the schematic shows. Both bands are facing towards eachother.

I am still looking at your voltage information but have you checked to make sure you don't have any shorts across traces anywhere.

your in put on the 1084- 12 is wrong ... should be around 24v not 18 replace the resistors 33k and 1.8.. and please double check for isolation i have full doubts on it ..
also check the board for shorts...

EDIT: I got a bad batch of 1N914B. Out of the 10, there was 4 bad. (And I used one) So I replaced it.
Now I am getting -17 now instead of -12 volts
The input of the 1084 is now 23.8 volts
THe EPIA 12 volt section is 12.9 and with a load, it's 11.9 volts
But the 3.3 and 5.0, and normal 12 volt section are dead on, without a load.
EDIT2: I find this diode keeps on blowing sooner or later, and causes all my problems. But now my problem is i'm getting too much negative voltage (-17 now)

ok ... you are getting -17 after the use of 79L12 then your 79L12 is faulty.
you should get - 24v before the 79L12..
If your 914 is blowing then its faulty... or there is a short check it

I think i had a real bad batch of 914's. The ones I have on there, are lasting, and my 79L12 was bad too because of the nonworking 914s. Replaced it, and everything seems fine now, even my 12 volt section for the EPIA is down to 12 volts now. I'll test it tonight and report to see if it boots up a EPIA M. (I haven't heard of anything yet that has done it.)
Edit: Well it does power up the EPIA M just fine. But now my harddrive and dvd player don't power up anymore. Not sure what is going on there, not even with an AC PSU, they won't power on.
I put two spare harddrives on, and sometimes they both spin up fine, and sometimes the 12 volt line will load down to 1.70volts..

Inside I use a 14.4V, 5A powersupply, and in my car I have a 2 gauge wire that goes to the back of my car (Where the computer is..)
I sent my Harddrive away for a new one, I remembered awhile back I dropped it, and the Mk3.5 couldn't power it anymore, so I switched back to an AC PSU.
But in my car, the 12 volt lines would dip when everything turns on, I'm hoping it will be the faulty harddrive, but I'll figure this all out when I get the new one back.
But it does power on an EPIA M, incase anyone is wondering..!
