maby your PSU's power is jolting when you crank. If we have a brownout here(where the power disconnects and connects quickly, but noticibly) i can hear my hd spin down, but it usually spins itself back up.

Thanks... all issues are resovled now that i have a Yellow top deep cycle battery in place. I also upgraded the wiring so that it goes directly to the battery.

Have you tried setting the MOBO into STR3 mode then cranking your car.
This would turn everything off, except 5v to your RAM, then your PC state will hold till you activate it again. Turn on from STR is only a matter of seconds..

Glad to hear you got it worked out antimatter. Did you go with the two battery setup or are you just running the yellow top? Did it end up in the trunk?

I ended up with a 1 battery setup. I was going to have a small APC tank battery but ended up not needing it.

The yellowtop will eventually end up in the trunk (to make room for my Cold Air Intake when i purchase it). We will see how the yellow top does as a cranking battery in long run. I will post results. What is expected battery life?

@euro320i
I have not tried the suggested setup however i am pretty sure that it would crank fine given the fact it cranks while the whole system is fully functional. Hibernate is my choice... i don't like the idea of constant drain (as much as leaving a dome light on). Although it is a deep cycle battery i would choose not to test it's limits.
