This is typically such a no brainer that I'm lost trying to understand the problem... the way this works is: as long as the mouse is moving the Controls will stay on display... once the controls hide, RR moves the mouse out of the way.. then you can move the mouse again to display the "CONTROLS" panel that when clicked displays the controls again.. you should keep in mind this is made for a TOUCHSCREEN... so even if you have a button on the top left of the Menus on the DVD, you should still be able to click it (WITH A TOUCHSCREEN), and only after the click the panel will show over it. In any case the mouse should only be moved away when hiding both the "controls" message and control skin. I can understand this may get frustrating to use with a MOUSE, but that is not the intended use for it.
In regards to your question on controlling MPC: everything is done by simulating hotkeys and polling window information from API functions (I'd have used the WinLIRC or uICE information but I have no documentation on what it expects to receive -- and it would prevent users from using that interface directly)..
If you can't get used to the DVD interface on the skin, I'd suggest running an External DVD application (i.e. PowerDVD, WinDVD or FrodoDVD -- all three can work well, but it is a matter of taste)..
