Looks good, I like the idea of using straight RCA's.
On the header pinouts, it looks like most of the I/O stuff shares a common ground pin. Esp. on the audio and USB.
I actually made up the header and used the speaker wire to rca jacks as the are more secure then the mini jacks (vibration etc.)
The pinout in the manual is actually a little confusing.
Pins 1 & 3 are Line in
Pins 5 & 7 are Line Out
Pin 2 is the ground for all ( I think that's why they label it AGND). LOL
That's all that I used on my header.
here is the header that I made up.

Yes it's a common ground, personally I would have preferred separate grounds for line in and out but, oh well.

I'm looking for those headers that you used, checked out digi-key but cannot seem to locate them. Where did you find yours?

I did some searching myself and found these guys. It seems you can order them any length, going to give them a call tomorrow. The spacing is 2mm.

Well finally found it. Here is the place I got mine, If you ask real nice they may send you a free sample, ask for it on their sample request page.
Part # SQT-110-03-F-D
You are correct it is the 2mm, the earllier part number above was for the 2.5mm which is not usable.
If you don't have any luck let me know and I'll see if I can dig up the spare that I got with my order.
